Just to be clear... I know a lot of people have asked why Wolverine couldn't "smell a Skrull"...

Yes, it's true he's smelled them in the past (Uncanny X-Men 276 for example), but there have been many times when he has not smelled a Skrull.

Most notably during the New Fantastic Four storyline, when a skrull tricked Wolverine's senses, Ghost Rider's mystic senses and Spider-Man's spider-sense.

I think it depends on a variety of factors. It might be scientific (as the Illuminati scene would suggest), where some Skrulls are genetically manipulated to be harder to detect...

Or, it could be a matter of skill. Who knows how much practice shapeshifting takes? Maybe a skilled Skrull can disguise things things like scent...

I agree with you that people go too far when they complain about this stuff.

Maybe the Skrulls just learned from past mistakes. Maybe it is new tech/tactics. Its not a real big deal for me.

Bendis has already said that the Skulls are somehow more advanced that way. He said that niether Wolverine, Spider-Man nor Doctor Strange are able to detect them.
From the Skulls point of view, it makes sense. Wait until you know you have all the advantages before attacking an enemy, and in the meantime, don't tip your hand and let your enemy know you are gaining ground in detection avoidance.
