I was just wondering if they managed to clear up the clear contradiction and inconsistency that was going on in both these titles recently.
For some reason, I really don't understand why, the recent issues of Avengers co-opted the story that was going on in Secret Avengers.
Even though both titles were telling a story about the same group of characters in the same situation they just didn't seem to tally up very well together.

I had the same issue....until I saw that the Secret Avengers saga, takes place entirely before the New Avengers tale. (There's a note at the beginning of each Secret Avengers, letting us know it's before NA)

You even see the crew, Beast, recovering War Machine, Etc in NA....picking up where the just finished SA ends....

I haven't brought the last couple of issues of New Avengers because I thought its being all about the Phoenix's past history with the Iron Fist which doesn't really interest me but I'm sure none of the crew in Secret Avengers appeared in those issues.

I just read through both books myself and I was totally confused. The inconsistency with Noh-varr threw me for a loop. And I don't see how one story could take place before the other when they both deal in the direct aftermath of the team intercepting the Phoenix in space. It's like if the writer's for both stories didn't touch base with each other at all. Very disappointing (especially since the other parts of the AvX crossover have been a lot of fun).
