Okay, they're rerunning the season finale.

This is no spoiler. The thing originally ran months ago.

Where were the other heroes (like Green Lantern and Superman) during this whole thing? The whole WORLD is in peril, and it seems only Batman and Martian Manhunter are working to save it.

The other guys show up at the end (well... several of them do), but where were they when the whole thing was happening? At first it seemed like in the universe/continuity of THE BATMAN the others didn't exist, but then they're there at the end.

Seem to anyone like a plothole?

It's likely they were protecting the other parts of the Earth, we know that the invasion was worldwide.

The real plothole is that Batman seems to have known nothing about MM the whole time, but at the end he claims to have been monitoring and hacking the watchtower since its construction began. This would imply that he had access to the files for months/years in advance. So was there nothing in the watchtower's files about J'onn? If there were files on him, why the charade?

Not really, some time had clearly passed between the defeat and the meeting between Bruce and J'onn. Watchtower construction didn't start until AFTER the invasion was over.

Batman mentions that he had been monitoring for months (not years) and had been wondering when J'onn would tell him about it, not about himself.
