It's something to do with people who already have Pym particles in them (or have been exposed to them) being unable to shrink without an act of will. Atlas, for example despite being ionic powered couldn't be shrunk after the Wellspring stuff in Thunderbolts either. Similarly if you KO Giant Man in his enlarged state he won't shrink until he wakes up.

Plus Cyber Thor tore a hole through Goliath - shrinking him would move a lot of his internal organs around and most likely out of that hole- Tony's not that creepy as to let someone be buried as a mound of flesh and mangled hollow skin!
