I think having The Mad Hatter in the third movie would be good for a sub-plot. Maybe have The Penguin with Two-Face.

It would be ridiculous to have those villains together in a movie.

However, I can see Penguin and Man-Bat actually appearing in a movie along with Two-Face.

Two-Face with his obsession with duality wants to create something that will stand as the opposite of Batman. So he, along with the arms dealer Penguin who is looking for a cure for a genetic disease fund the research of Dr. Langstrom for different purposes.

After several years, Langstrom comes up with a cure for people who suffer from certain genetic disorders.

However Two-Face takes Langstrom's research and gives it to another genetic scientist who used to work in black budget projects for the government. This scientist attemtps to create Man-Bat but keeps failing because all the test subjects do not have the requesite genetic disorder. They find out Langstrom has a genetic disorder and decide to use him as a test subject. After several treatements, Langstrom becomes Man-Bat.
