The scenes with Tim and the JLA take place at the same time as those with Dick and Damian in "Batman & Robin Must Die". This is why Tim is absent from the latter. Bruce recovered from the final battle and teleported into the Batcave, where he would come upstairs. Dick, Damian and Alfred were all aware of what was going on via radio comlink. Hence they weren't worried at all.
