It certainly was over the top. I don't see how he could vibrate the whole train like that. And if he could what stopped him from vibrating the tracks and having the whole train phase through?

The series is notoriously haphazard and uneven in regards to his speed and abilities nevertheless he has clearly been shown as struggling to vibrate his own body through objects, the mass and momentum of a train and carriages should have been beyond him, and everyone pretty much knew it! And he succeeds. Because he had to.
That has been a running themes throughout the series, Barry insecurities and the manipulation of Wells/Thawne to keep his self-worth low and so suppress the potential of Barry from reaching the level of The Flash Thawne originally knew...

The idea that The Flash can vibrate solid matter by adjusting its molecular structure has always been one of his chief abilities, and yet give it any amount of thought and it is a talent that really has nothing to do with superspeed as such. There was always the air of the Cosmic about The Flash in those pre-1985 years, the ability to vibrate matter into intangibility, to vibrate himself and other to other parallel dimensions and through time, to have the sheer speed necessary to race through the gulfs of Space and at one point even enter the Sun and be able to pass through it on the way back to earth... The character was considered a speedster yes, but when taking stock of his abilities was it really any outrageous exaggeration to suggest he was much more akin to being a cosmic being?
Today's Flash isn't presented on that level, but from all I have seen over the last five years he isn't actually all that far away from mastering the same skills and abilities that he had back then either. Really the significant difference has to be the modern shackle of the lightspeed limitation which the Speedforce imposes, a shackle I dislike as it bars a lot of potential stories Barry might have, especially in an outer space context. \(fear\)
