Professor Moriarty was in the second season of Star Trek: The Next Generation. Then he was not in any other episodes for a few years. It turned out that the Sherlock Holmes characters were not yet in the public domain. But now that they are, can can show up in Star Trek, or Marvel or DC, or whoever want to use them. There also doesn't need to be any sort of continuity between the Doyle characters across various franchises.

I believe there was a rights issue over Moriarty's appearance in TNG. It's no longer an issue because of public domain. That would also be the case for King Arthur, Robin Hood, Wizard of Oz, Alice in Wonderland, etc. But James Bond, Austin Powers, Jason Borne, and his like would not be able to appear in DC or Marvel comics without permission of whoever owns the rights to those characters.
