Agreed (though minor correction: Puppet Master isn't and to my knowledge, never was Alicia's biological father. He's her stepfather).
Barring some reveal that someone is pulling Puppet Master's strings, this story really does seem to be an exploitive story of the worst sort. The villain is meant to shock long time readers with no real payoff and the story meant to appeal to the horny fanboy with not even lip service towards plot.
