That's part of it. Regardless of intentions of the writers, a white man continuously beating up a black man isn't socially acceptable.
Others reasons include the fact that most A-list villains were created in the 60s, a time when racial groups weren't shown a lot in various media. Another reasons is that most comic writers are white males, and they prefer to write white male characters.

Apocalypse is probably the most popular. But of course you can say that he doesn't look black. Others include Kilmonger and Man-Ape (major Black Panther villains), Cardiac, Tombstone, and Vermin (minor Spider-Man villains), Alex and Geoffrey Wilder (of Runaways), Thunderball (Wrecking Crew), Cardinal and Midnight's Fire (New Warriors villains), Barracuda (Punisher), Moses Magnum and Tempo (X-Men villains), etc.
