No, at the time, Nick Fury was the real one.

Secret War happened between Avengers Dissembled and New Avengers Breakout. After Secret War, Fury went into hiding.

As soon as Fury went into hiding, he found out about the skrull invasion. When he found that out, he kept outside contact to a minimum. We know that there were some LMDs of Fury out at the time. But after Secret War, Fury didn't meet up physically with anyone, instead using other forms of communications, like telephone.

Captain America: Who is the Winter Solider? happens before the formation of the New Avengers, but after Avengers Dissembled.

To put it into a timeline:

Avengers Dissembled
Captain America: Who is the Winter Solider?
Secret War (later part)
New Avengers
