What I'm wondering is if there was such a delay because of CW, did the creative team just stop working? Shouldn't we have gotten 2 AMZ in Jan and Feb? Now we're getting more delays?

This is just speculation, but I think the CW delays were more deliberate than Marvel let on. If you compare the CW crossover checklist that was originally released at CW's beginning against the list that evolved since the delays were announced you'll notice that they added quite a bit more books to the overall planned releases.
I think when the first couple issues were a sales success, Marvel restrategized and enhanced or altered parts of the stories.
Proof of this is how Marvel managed to add "explainations" for some of the continuity and characterization gaffes people complained about over the first several CW issues (ie; Reed's new math proof to support his behavior and similar things) to later issues and crossover books.

All that said, it wouldn't surprise me if Marvel has had Amazing 540 scripted and in the can ready to go, but they've since had time to figure out ways to do it even better thanks to the initial delay...causing them to remove it from the can for updating. Meaning that art and script adjustments have led to further delays in books like Amazing.

Just speculation...but I think that's likely the main reason.
