So far as i'm aware (and it's part guesswork admittedly) Lex leaves Smallville at some point and takes the chair at Lexcorp, which fits in fine with the Byrne/Wolfman take on the character. It will be interesting to see if Clark saving the space-plane is retained in the upcoming issues but again there's no reason it can't be fitted in along with elements like his first meeting with Bizarro and so on.
Superman Confidential a few years back covered similar ground as Johns is doing here so fitting all this together is never going to be absolutely ideal as if you get down to it stories like the pocket universe stuff and subsequent exile in space are now questionable at best... even if you say the Pocket Universe was a Time Trapper retcon that was retroactively eliminated from continuity it still doesn't sit well as that story led to some monumental storylines felt right up to a few years ago.

Then there's Kenny Braverman... Metallo and his mad scientist creator... Hank Henshaws co-opting of the birth matrix... lots of stuff that might be rendered technically questionable because of 'Secret Origin'.




From the looks of things, the Luthors aren't rich and Lex builds up Lexcorp on his own. Confidential isn't in continuity. The Pocket Universe stuff still happened as the Time Trapper refered to it happening and the Eradicator has been mentioned. The birthing matrix doesn't matter as DNA can still be obtained from Clark's hair and skin cell and the ship is made of Kryptonian metal. Henshaw's origin is still the same as shown in both "Cyborg-Superman" and the Countdown origin back-up. Kenny's there, but they haven't said how it works. It could be that Clark does still do certain things that upset Kenny and won over his father to Clark. Metallo's origin will be talked about in the second half of the series. The bio in the Secret Files & Origins issue indicates a lot of changes.
