    When Superman was fighting Atlas in the previous continuity, he was confident he could win but he was weakening. I was under the impression that General Sam Lane was experimenting with some kind of weapon and testing it on Superman during that fight to see if Superman's powers would weaken and allow Atlas to win.

That's right, at the time the delivery was ambiguous but James Robinson clarified the point when he wrote Atlas' entry in the 'New Krypton Secret Files'.
If you recall General Lane and his Project:7737 had a secret satellite above the earth which was revealed to be beaming magical energy down to the fight arena, for whatever reason it didn't work on Krypto though... to add further support consider than in none of Atlas' subsequent appearances was he shown as weakening anybody he fought.
